I finally got some time to work on this some more.
I realized that lost steps in opposite direstions could cancel each other out, so I put a dial gauge on an axis and cut the repetitions down to 10. I then ran the program repeatedly and checked the dial gauge after each run. Over all the runs, the dial gauge always wound up under .001" from the correct point. Since one step is about .005", I don't think I'm losing steps.
I also bumped the two direction parameters up to 20000. still get the chirp.

You might be getting a faster direction change that has reveled something a little loose like a coupling...
