I was wondering if there a way to have a daughter board that controls the axyz machine over the rs 232 connector or would it be easier to just put a third party control board in it?

RS232 is way to old/slow for anything useful.
There should be boxes that can read gcode from SD cards and feed that through RS232, but i never used those, i just retrofit anything that comes my way and end up with an updated software/controller for the old machines, makes them much more useful and much easier to work with.
2008 is not that far off, did you check if there is any other connector or way of controlling it?

the rs-232 is the only controlling connector there is a bnc connector for a optic aligning system that's non-related, what would be a good controller board for it?

pacific scientific servo controller 6410
commander se spindle controller
Keramik ES919 spindle
and im not sure about the steper motors them selfs I'll have to investigate some more
has atc

"motor control knife edge" it's not a big deal if that works no current foreseeable use

- note some of the stepper drivers are not in the control box, currently repairing them.

To easy!

Middle board is the controller, but it looks like there are some outputs that go to the left board and from there switch some more powerful stuff like solenoids or valves or...
Step/dir to drives seem to be the black/blue/red wires.
I would go for a Mesa 7i96S and maybe a 7i84 just to have more IO and two days of lots and lots of coffee!
