For DMM drives in analog mode you need to make sure that the drives max speed setting is 1 (deadzone width=0) and the onPosRange setting is at 64 (deadzone center value=0).

These settings can be found in the manuals appendix (page 78, 5th from last page). Also important and not mentioned in the main body of the manual, GEAR_NUM needs to match your motors max speed at 10v. (3000rpm at 10v, set to 3000).

This is all only applicable in analog mode only. In position mode these settings perform functions similar to their names.

If you are still getting a runaway. Set terror real high or disconnect the encoder to linuxcnc. Give yourself enough axis travel to enable the drive then immediately go into the DMM tuning software and set the drive to RS232 and position and then save settings. Power cycle the drive and when it comes back it shouldn't be drifting since it's under its own control.

You will need to be in RS232 and position anyway for auto tunning. Just make sure when you switch out of it after auto tune that you get all the above settings correct or the axis will not behave correctly. I spent a lot of time getting frustrated over these drives with this issue.

These are Yaskawa SGDB servo drives not DMM drives.
