After more trials I seem to be able to use the pendant again.
My work-around:
- Keep the pendant switched off
- power on CNC and computer
- Start Linuxcnc
- Home the machine
- Power on the pendant
So far this has worked every day the last week.
Problem contained!
The disconnects still happen when I only have linux running and check with the terminal, so I just stopped doing that. This was possible before however...
