This is more likely due to a Linux service firing regularly rather than being ethercat related.
What Operating system and kernel version.
What steps have you taken to tune your kernel?

Actually, it could be a regular wifi scan. Try this to disable it and report back.
Code:
sudo nano /etc/NetworkManager/conf.d/disable-bgscan.conf
Add this text and save
Code:
[device] wifi.scan-rand-mac-address=no [connection] wifi.bgscan=no

then type
Code:
sudo systemctl restart NetworkManager

Hallo rodw,

<master idx="0" appTimePeriod="1000000" syncToRefClock="false">

You did not give linuxcnc-ethercat version

github.com/linuxcnc-ethercat/ethercat/releases
github.com/linuxcnc-ethercat/linuxcnc-ethercat/releases

I made arm64 debs as well...

syncToRefClock="false" without a refClockSyncCycles means free mode, don't use with axis.

syncToRefClock is going away because it is confusing, use refClockSyncCycles=-1 if you want to test having the pi sync to the clock on the drives, in your case it does not seem to work, should be same as syncToRefClock="true" but test with latest version.

refClockSyncCycles="1" if your latency is decent is a good choice.
