I need to move teh spindle control (s/d) to another port J2 -> J3. The current stepgen on J3 is #04 and the stepgen on J3 port is #09.
I am under the assumption that I just need to change the HAL from every line that contains (board),0,stepgen,04 to (board)0,stepgen,09 and that should transfer everything over to port J3 ??
Am I close ??

It can only be in one ini file
(at least only one that's actually used)

Actually there are 3 INIs in PathPilot.
Base.ini
mill.ini
specific_Mill.ini
That line is in all 3 so I will try updated all 3 to make sure I get teh right one. That was what I did to change out the Card Name and bit file. So far that part worked. I think they have a fallback system in place.

specific_mill.ini overrides the base.ini so you put all your customization's in that one
