I unchecked the box in pncconf and resaved and it went away, so i changed it to what you said with direction instead of step and it still does the same thing.

You cannot have a -2 for home sequence without a -1 as well. I answered your question elsewhere

Yes there's a bug in pncconf where it swaps the invert step/dir function
(if you tell it to invert direction it inverts step,if you tell it to invert step it inverts direction)

I changed the home sequence for joint 0 to -1 so it isn't 1 and it acts the same.

In the hal file the Halui signals only shows 3 joints 0,1,2, does this have something to do with it.

OK, to get a better idea of what's going on
can you see if the commanded joint 2 position (joint.2.motor-pos-cmd)
moves when you start homing? (you can disconnect the drives)
for this test.

I tried changing both y joints to -1, just joint 1 just joint 2 and the same thing. Every combo still does the exact same thing. Y2 just runs away in the program but doesn't actually output to the drive.

It definitely does it just runs away but no output to the drive. All the other joints home and joint 2 position just keeps counting.
