the only way I was able to get any of the axis to move outside of homing is to use the halshow to select the axis for jogging.
That sounds like you are jogging with axis-selected in halui.

Try connecting the jogs to the motion pins:
linuxcnc.org/docs/stable/html/man/man9/m....9.html#JOINT%20PINS
linuxcnc.org/docs/stable/html/man/man9/m...n.9.html#AXIS%20PINS
You will need to connect up the joint.N.jog.... pins to jog before homing and the axis.L.jog... pins to jog after homing.
(An advantage of doing it this way is that you are jogging entirely in the realtime layer)

I finally got around to wiring up and adding the logic for my pendant and it now jogs. I even messed with the PID well mostly P so the axis actually move at a reasonable speed without tripping out. This is going super well, I just need to work out a small scaling issue. Seems like it moves about 90% of the command in real life so my encoder counts are likely off. The last big hurdle is getting the gear shifting logic to function and then I'll be off to the races with being able to machine some parts with it. The conversion had a small interruption of purchasing a bum tractor that needed some major work but that is mostly behind me now and I have a bit more room to mess with the mill again.

I have had a bit more time to work on the machine now that I have put my tractor back together and it is out of the way, I have mostly been messing around with the gear shifting program. It is the one RotarySMP used, I have found that the program had been forked for a MH600e which is more similar to the setup that I have so that is what I am using now. I have been able to get the programs simulator to try to shift the gearbox but i havent figured out how to add the cam position switches to the logic so it doesnt know where it is going it just moves the cams.
