While searching for low latency motherboards I ran across a white paper about a type of PCI called HTX that is geared toward low latency.
Does anyone know if this would be compatible with Mesa cards?

These are not PCI but rather HyperTransport cards.
These have sub 5 nS latencies which are important
for high performance processing clusters or co-processors but
basically of no advantage for motion control and they have a big disadvantage:
Motherboards with HTX slots are pretty darned rare (and likely AMD only).
The sub microsecond latency of PCI/PCIE is fine for motion control
