Is this about those black popups on top right corner?
Those i do not mind, and they all have "do not show any more" for each type.
Or are you getting other popups?

The message popups that show in the upper right corner and block what's underneath them. In Filezilla you can't turn them off so I had to find another way to block them as they are quite annoying and interfere with my work flow when programming or making docs.

Filezilla one goes away as soon as you click on it.
I use it daily, never was an annoyance, now you mentioned it ...
