An experiment I have never thought to do is to look at the timestamps of the .var file, to see if it is written during machine up-time (for example after a touch-off) or only at shut down.
I wonder if the "wrong" offsets might match the right ones from a previous day, and the whole problem is with the .var file not being written for whatever reason?

I noticed If you have the config folder open and launch linuxcnc it flashes and some files seem to move around. I never really watched it close to see what happens
