I am wondering how much delay say a "not" component introduce? For example suppose you run a square wave through a "not" and then run its output into an "and2" along with the original would you get any output from the "and2"?

It would depend the order things are loaded into hal. It could be anywhere from 0 (undetectable by halscope) to 2 servo thread cycles.

It probably depends on whether the NOT is in the realtime thread before or after the AND2.
A NOT connected to itself can be used to make a thread-frequency square-wave.
