How to setup incremental linear encoder with index at regular intervals

So i'm slowly setting up magnetic linear encoders; AS5311 IC with 2mm pole pitch magnetic strip, 1.95um per pulse, 2mm per index, on a MESA 7i93 system. I still need to convert the digital signal to work with the sinking input of the 7i93.
I can see that hm2 setup uses the scale to set the distance per pulse, that is straight forward.
The question is, are the index pulses typically ignored in linear encoder use? Can hm2 be setup to use index of linear encoder as a secondary check of the count?

Periodic indexes are treated the same regardless if they are from a rotary encoder
or linear encoder (a linear encoder with indexes every 2 mm would be the same as
a rotary encoder on a 2 mm/turn lead screw) Currently axis index signals are only
used for homing, not periodic count checking.
