Sounds like a stepgen setup issue, can you post your hal./ini files?

Those actually don't look like pncconf generated hal files since they are
using the stepgen in position mode which is not recommended when there
are high amounts of Jitter (and most Ethernet system have significant Jitter)

I would recommend going back to a velocity mode stepgen as pncconf creates

From your hal file:

addf motion-command-handler servo-thread
addf motion-controller servo-thread
addf [HMOT](CARD0).read servo-thread
addf [HMOT](CARD0).write servo-thread

should be

addf [HMOT](CARD0).read servo-thread
addf motion-command-handler servo-thread
addf motion-controller servo-thread
addf [HMOT](CARD0).write servo-thread
