I think that is my problem. The encoder is to a 24v supply, and the board is 5v. I am fairly certain I can tie the grounds into one another, once I do that I will test again.

You can not use a 24V encoder on a board with 5V inputs, that will for sure fry the inputs.
In such cases use of voltage dividers on the encoder outputs is required.

I see the encoder has a ground pin, I am going to try and hook that to my 24v ground. I am thinking that is the issue.

The encoder itself is hooked to 24v power supply. I have the output down to the proper voltage, it is just now my ground is not tied in correctly.

Yes, if the signals go to inputs that have a different ground reference, you MUST tie the grounds together.I think that is my problem. The encoder is to a 24v supply, and the board is 5v. I am fairly certain I can tie the grounds into one another, once I do that I will test again.

I fixed it by wiring the ground to the pin on the board for encoder ground. Now I am getting signals and they are off, but I am seeing a speed show up and the A,B and index pins changing.
