Glad you got it working, but this does not seem necessary.
Also a quick look at your part file shows that tool length and tool radius compensation seem to be cancelled (G40 and G49).
If you needed to edit something it seems editing the part file to change the tool number would be easier ( M6 T1) selects tool 1.

I couldn't get it to change that so I edited tool table before changing bit for each new program

i still think you have a problem , and not solving it correctly , so attach your cut3d files and your tooltable
so I can mimic here and see exactly the error , and perhaps we can make life a lot easier !

Yes, let the cam program do it's job. In my tool table I maintain a tool #1 with all 0's so no offsets.
There is a copy attached of the part file earlier in the post.
Perhaps there is also a problem with how the tools are "touched off"

easy way is to have either the tool table in linuxcnc as a blank file and use the table in cut3d etc
or any cam program for that matter . and let the cam programs do their job ,
