It was working but I tried a new BOB as the one I had was failing and well I am wondering if the new BOB damaged the PP card?

What voltage does the BOB use ?

The Bob has a seperate 24v dc supply. PCI add on card
dmesg (dmesg | grep para) doesnt show a paraport

Insert the card into another PCI slot if available, if not, clean the contacts on the card and motherboard.
And 24V will mess it up if any miss wiring occurred.

How could I mis-wire it? its optically isolated?

Yes it is, and to prevent that from happening you have to set the BIOS to manually assign addresses and IRQ.
