OK
Now I am running Debian but it doesn't recognise the 5i20 in the pci slot . Any ideas?
Are there any dirvers othe than the ones found in Synaptic ?
Should the BIOS be configured in any way other than standart ?
mesaflash --list gives segmentation fault

Update,
linuxcnc couldn't find the card . probably a bad contact on the MB since contact cleaner helped . Other than that 2.6.1 works .

I measured the voltage on the connector of 7i37 . 4.6v is the voltage when the ouputs are off, when LinuxCNC gives the enable signal the voltage drops to 4.4V . The board requires the pin to be driven to gnd . How do you set up the pullups ?

Is the -Ve terminal of the output connected to GND?
The 7i37 is an _isolated_ output device. That means that the ouputs are "floating" switches with two terminals each

I traced pin 47 on the connector to pin 3 on th IC that is closest to the green connector . From there to gnd on c17 capacitor . Measured the same on the pin that actually worked the other day .

That was measured directly on the ribbon cable . Today I changed over to P4 on the mesa and half of the outputs work . 0 2 4 and 6 work . Are there any additional steps after Pncconf ?

Sounds like either you have the stepgens enabled
(you need a num_stepgens=0 token in your config string)
or you have a bad cable crimp on one end or the other
or possibly you have the wrong I/O bits
P3 outputs for 7I37 are GPIO 40 through 47
P4 outputs for 7I37 are GPIO 64 through 71
all 8 GPIO (40 through 47 or 64 through 72 depending on connector) must have
their is_output attribute set, and probably the invert_output attribute set as well
since the 7I37 signals at the FPGA pin level are active low

OK
problem solved. It was a mix of cable issues power issues and a few .hal mistakes . 1 3 5 7 on P4 didn't work because they wer Y enable and I am in lathe geometry . Recrimped the cable which was also problematic as it turns out and power now comes from the 5V output on the mesa card .
