I'd probably leave it in custom.hal since that has almost
all the mpg connections
(and perhaps rename custom.hal to mpg.hal or some such)

I'll do so and change the [hal] section in the ini file. Is there any tool to help me log/monitor physical pin and/or functions like "axis.x.jog-counts
" to try do undestand why it's not working ?

Machine menu, show hal configuration, on the left side choose pins and on the right side you can see values and LED's for those pins and parameters.

Thank you, very nice tool. At least I'm confident with my hardware now. I managed to verify all my MPG signals and everything seems fine. The MPG-axis is enabled when it should be, the scale is correct, and the axis jog count increments. However, the axis doesn't move. It works when I use Gmoccapy, and motion.jog-is-active goes to true, but not with the MPG. Sorry to ask so many questions, but if you can give me some hints about where to look, it would be greatly appreciated. I think there is a missing link somewhere, and I'm struggling to find it

Sorry but i do not use GmoccaPY, i build/use plasma machines and some small scratchers/engravers, and need badly to finish building a mill as parts keep rusting.

You can jog before homing if required.
This requires duplicating the axis jog connections
with similar joint connections.
That is, Axis jog enable and count inputs are not
active until homed, but joint inputs are active before
homing is done.
