Hello! I am new to linuxcnc; i am working on an old sherline for my landlord.
I have found that one of the stepper driver axis (the y axis) is brown bread.
Is there a way to change how linuxcnc recognizes the A axis to be the Y axis? Is it in the config file?

Yes. It is in the HAL file.
But: sending Y-axis position commands to the A axis isn't likely to be what you want.
Have you worked out if the problem is with the motor or with the drive?
One important thing: Never disconnect a stepper from the drive with the drive powered up.
You can probably plug the Y axis motor into the A axis socket and then edit the HAL file to send the Y-stepgen step and direction pulses to the parallel port pins currently used by the A axis
