Y axis not working

Hi guys
My previous computer died so I installed ubuntu 10.4 with CNC on the new machine and loaded the stepconfig file from the previous installation that worked.
Everything works fine except for the Y axis. I see it moving on the screen but the machine is not moving. The y axis is firm when I switch the machine on. I tested the motor for Y axis and it works just fine.
Stepconfig file is the same. The controller box seems OK.
I checked all the options for parallel port in BIOS...
Tried assigning different pins to y axis.. no change.
Does anyone have an idea where to look next?
