The homing_sequence has to be -1 for both joints on the Y axis.
You can use -2 for Z axis to have it retract before moving X and Y axis.
Use the Home All for homing, not separate homing when starting the machine.

Tommy and I are assuming you are using either V 2.8 or V 2.9
Say your Y axis gantry was 1.0mm out of square.
All you need to do is have HOME-OFFSET set to -3 on one side and -4 on the other side. The axis will be squared on homing.
This will not work in V 2.7 as it depends on features introduced in V 2.8.

From the ini it looks like 2.7 or lower, there is no version entry. That will not work for gantry squaring.

In that case, I would upgrade to V 2.8 by folllowing the instructions on the build bot buildbot.linuxcnc.org/

However, if its a plasma table, I'd go straight to V 2.9 to get the reverse run.

Why would you want reverse run for a plasma table?

It is very helpful to have it for cases where the arc is lost during a cut or due to plasma overheating, you can just back off a bit and resume cutting.
Without it the procedure would be to run from line after choosing a straigh line somewhere before the arc was lost.
When cuting straight lines that is no issue at all, but when cutting art there are usually a lot of arcs involved.
Not a deal breaker in any way, just nice to have.
