I just uploaded a new deb, get pins still freezes but nothing else does. I'll try to fix that in the morning... going to be a busy day here building 9 panels.

The 7i96_7i85s firmware does not actually have a PWMgen
(its got an error in that it reports having one)

Here is a 7I96 +7I85S bitfile with a PWMgen replacing
Stepgen 4 on the 7I96

If you flash the 7i96 with 7i96_7i85.bit and reload when you run a config should any 7i85 pins show up in show hal configuration?

No, because the 7I85S is a passive device (just signal conditioning)
but you will have 4 encoders (a total of 5 including the one on the 7I96)
and 2 or 3 additional stepgens plus 1 more sserial port

I flashed with both the 7i85 and 7i85s then ran my config but only see one encoder.

Edit: maybe I have my configure line wrong... just thought of that.

Ok, if I leave num_encoders off the config line I get all possible encoders and I assume that works for stepgen etc.

I've flashed that bit file and I now have PWM. Thanks Pete. The VFD's speed is jumping all over the place but I suspect that is just noise as I've only used a twisted pair and not screened cable. I'll change the cable and hopefully that will resolve that.

Unfortunately I've still not got anything registering on the encoder input on the 7i96. The config tool still only gives the option for a single encoder, it won't let me increase above 1, but given I can't get the first one functioning I'm not particularly worried about that just yet.
