That's my guess too.1. LinucCNC requires you to use the joints in order starting at 0 and not skipping any joints.
Yes. MesaCT allows to pick any axis for any joint. But it doesn't have selection box to choose which stepgen or encoder of the board to the joint.MesaCT allows you to pick any axis for any joint as long as you follow the above.

.INI is generated correctly. It contains all input mapping I put on MesaCT as below snippet.3. I'm not sure what your saying, can you attach the ini file and I'll look.

I used mesact to generate the files for my 7i95t , i was just wondering the same thing about the Inputs , it generates them in the .ini but not in any of the .hal's

I have fixed this and uploaded a new version. I forgot the 7i95T is like the 7i92T and drops the 'T' from the pin names.
So click on Help > Check for Updates then Downloads > Mesa CT PC 64bit. Rpi debs will arrive later today I think.

I just cloned git repository and tried 2.0.4
Looks like issue #2 and #3 are fixed!
I still need manual edit to map stepgen to joint due to issue #1
