Tool touchoff for tool no.2,3,ect was created by helpmeout
My question for the tool touchoff, is that you can use the g54 for touch off for tool no. 1, but when you get to tool no 2, or 3 in the same program,when it asks for tool change m06 will the program wait for you to do a touch off for the tool no.2 or three and will it take that change into account in you g-code program.

Short answer - No
EMC has a tool table, containing the relative offsets of tools from a reference tool (No1)
G5x offsets are not the same thing, they offsets to the workpiece from the current tool selected, not the relative offsets between tools
You need to set up your tool table BEFORE you run any program requiring a tool change, because once in a tool change state, you cannot jog axes etc.
See EMC User Manual > Using EMC > Tool Compensation
Once your tool table is set up you can just do
M6Tn
G43
and the tool will be changed and compensation made based on the tool table values

If you do not have an automatic tool changer you may find this interesting.

Both the setup and the sub.
If you cannot rely on your tool holder / tool always to be the exact same length after a tool change you may find it easier to write separate programs for each tool.
Then just touch off for each when needed.
