Yes, you only need to restart LinuxCNC to see the changes made by the Wizard.
You can also change many things on a live configuration, look at Machine->Calibration. (This is probably only useful for servo configurations).
You can also make many changes by using various commands in the Machine -> Show Hal Configuration window (you have to know the halcmd commands).
You can also do the same thing without the graphical pin list from the command prompt with halcmd. But you rather need to understand HAL to know what you are doing.

Hi
You don't need to re-start linux.
The wizard makes a configuration saved in a sub-directory of /home/yourname/linuxcnc/configs/
If you edit again in the wizard, it saves the alterations and the next time you start linuxcnc it will load the new configuration.
All you need to do is close linuxcnc, make your changes and then open linuxcnc again, choosing the amended config from the config chooser dialog.
The only time you might need to re-start linux, is if you screw up the module loading and unloading, possibly by leaving linuxcnc running and trying to run a latency test
or move the motors through stepconf , maybe not even then.
