I have just installed the 2.6 Debian with LinuxCNC 2.6.4, the issue I am having is that randomly my soft estop trips. What could cause this?

You need to attach your configs and tell us what your machine is.
Listing possible causes with no information will not be productive for anyone

you dont mention what breakout or what the machine is , so i can only give a general responce .
this is mostly down to either poor wiring , or noise pickup on low voltage wiring .
look at using the debounce component , or suppression and screening of cables , or moving low voltage cables , away from areas such as mains or spindle motors
or vfd
this should give you enough , to be able to locate your problem
if not give us some more detailed information as to equipment , as suggested
