Have you tried much longer step times?
If you have then there is another possibility: Try inverting the step signal. My drives barely worked at all until I did that. It is a little checkbox in Stepconf.

It mostly comes back to the same position. There was maybe one or two times when it wasn't exactly at the same place.
I figure the random jerks end up canceling each other out.

Longer step times?
Here's a video of it going from x0y0 to x4y4. I tried to get the camera in line so we can see the deviations it makes. While setting up to film I notice some weird harmonics that quit after it does the little jumping. Something is making me think to look at the anti backlash nut.
