It's probably easier to use Machinekit if you want to use a Beaglebone.
(That's a fork of LinuxCNC, but now rather different)

You will need encoder counting hardware support or PRU support to do this.
Machinekit supports the beaglebones PRU, PWM, and encoder hardware so this should be fairly easy with Machinekit, but not with LinuxCNC as it does not currently support the hardware encoder counter, the PWM generators or the PRU.

Machinekit is based on LinuxCNC and (for a user) looks very similar.
