I have a machine that I want to be able to use 2 different x,y stages and 1 rotary stage at the same time. How can I set this up ?

I think you will have to describe the setup in more detail, preferably with a diagram.
Is this a hotwire foam machine or something else?

You can create a machine that takes any combination of XYZ ABC UVW axis letter commands.
Conventionally a second XY stage would use the UV G-code commands, but other options are possible.
