Raise the Base_period in the ini file a bit then test again. Raise it until you do not get any latency warnings for at least an hour or two.

This morning. I run test. I get over 400ms while I was running full update with sympatic manager (some linuxcnc packages are not available). I suppose that very bad time was caused by the update. I reset test. Before that it was about 25.5ms.

Assembled 1U 19" PC:
ASRock J3355B-ITX, 1 G-Skill SO-DIMM 4Gb DDR3L 1333 CL9 RAM, WD GREEN 120Gb SDD, Radeon HD6450 Graphic card

What surprise me is that since I made some change on the settings, Jitter is pretty good for a while, but sometimes I get some inexplicable values.

Did you disable everything regarding power saving, speed step, hyperthreading, etc in BIOS?
Most probably you would get much better latency with RTAI kernel on that board.

Yes, but it is to old so there are no updates or support or well anything, as you can not install anything any more in it.Is this the good link to start with RTAI ?

If you want to leap through some hoops I think you can still force the old Wheezy version to install some software. You have to update the Debian repos to point to the Debian archives (google it), then fool the computer into thinking the date is before 2020 by setting the computer's date/clock back in time, install the software (using apg-get or synaptic) then reset your date/time correctly. (I think I pulled this off once, but it was a while ago.)
