I added a 12,000uf capacitor to my power supply and everything seems to be working properly.
I'll test is a good bit tommorow to make sure every thing is fine.

I'll update again when I am done testing.

Yesterday, my pi stopped working randomly. While I wait for a new one, I am testing my main desktop in a dual boot set up.

As an update to if the capacitors fixed the issue, well... I can't replicate the problem using my desktop for linuxcnc. I am using the same config file, the same power supplies and not using the capacitors and I cannot replicate my issue. I have higher accelerations and higher speeds.

The issue existed across multiple pi images with multiple versions of linuxcnc. Either I set it up wrong multiple times which is entirely possible or something was wrong with my pi.

When my replacement pi comes in, I'll run the same SD card and see if it happens again. I'll try to update if I remember to.

Thanks for the help.

With a "hardend" power source you also prevent emv spikes.
A pi is nice, but as fare as i know it's not proven to be on "industrial niveau". You can buy such versions, but not for low money.

All that points to a wiring issue, so double check the wiring before using the new RPI as it might follow in the foot steps of it's predecessors !
