Linux or Windoze?
If Linux, most probably you are trying to save to a folder with no write permissions.

Okay so I ran it through terminal and all things are good. It aves perfectly fine and all. It seems that the shortcut has an issue though. Any way to fix that?

You could try to fiddle with it. The shortcut file is:
/usr/share/applications/inkscape.dektop
You need root right to edit it. There is a line that should be:
Exec=inkscape %F
You could change this to call a script of yours to launch inkscape and get debug messages
