Lost steps during programm

Hi,
I recently have the issue, that my CNC loses steps (sometimes quite frequently, every few seconds) only on the X Axis. This only happens when I am running a Gcode file. While manually jogging and homing, everything works fine. I've checked the mechanics, and everythings seems to run smoothly.
Since the beginning of using LinuxCNC I always get the error "Unexpected realtime delay in task 0 with period 100000. This Message will only display ince per session. Run the latency Test and resolve before continuing" on startup. I did the latency test before first configuring in stepconf Wizard and got results between 35000-50000ns for the Base Thread while doing several resets and tring whit different other softwares running. I know this isn't perfect, but for over a year this worked just fine. Now randomly the machine started losing steps, but the jitter is still the same.
I am pretty sure this has to be a software issue, but I don't really know what I could try to fix it. I hope you have some ideas.

steper motor drive settings
coupling slippage( is not realy missing steps)

That is a hardware issue, namely the PC issue, so here are things to check:
In BIOS, disable everything regarding power saving, C states, virtualisation, hyperthreading, modem, PCI-E and serial ATA aggressive power management, turbo mode, speedstep.

Another possibility, especially if you are only loosing steps when running a program but not when jogging. If your power-supply for the steppers is borderline adequate the resulting voltage drop when moving multiple motors during a program can cause missed steps that won't happen when jogging just one.
