Hi I made a gantry cnc router over lock down, and have been using with good results since!
It is a XYYZ machine. When originally setup I used step config to do the configuration using the pin config window 
to give me two y axises this works well except it does not reference both y axises. it has also limits on all axises and I am using them for limit switches on X & Z but on one on Y it limit and reference obviously I can't use the other using step config.
So I have been trying to change it to reference to 2 Y limits and have been following this post.
How to. 2 or more motors on one axis. Gantry LinuxCNC 2.8 Master

Can you post your config from the linuxcnc dir. ie HAL & INI files

What version and gui are you using
