I had a second configuration for an XYZ setup (leaving out Y2) and using only the output signal from Y1 directly to drive Y2 joint.
It is working just fine when I have this setup with only 3 joints including homing of the Y axis.
I have not try to used the Y2 joint to do the homing part alone and will try it next week to see if it is joint related.
At the moment, X and Z axis have no problem homing. They both work just fine.
