I have been trying to get the latest version of LinuxCNC running on an old smithy cnc, with a lot of help from this community. In between a number of HW fails, unrelated to the upgrade, and most likely related to the age of this ol' gal, I finally have it working, yet each step seems to bring a new challenge. I have found most of my answers searching the forum, but this latest one seems to elude me, mostly I think because I don't know what I am searching for. The issue I have is that if i start the program, everything seem fine, but if I pause or stop in the middle of the program, (for any number of reasons) and try to start it back up (Run from selected line) at a tool change, the tool is requested, system starts, system moves to start location, but the spindle and coolant pumps don't start and nothing goes from there.

Run from line does not start the spindle and coolant. It literally actsas if the selected line was the first line of the G-code proramme.
You need to do those manually before run-from line (or run from a line that starts the spindle)
If "spindle.0.at-speed" isn't true then the system will pause at the first feed move waiting for it to be true.

Thank you, is this a change in the newer versions? It used to work with the old software I seem to remember.

I almost never use it, but I think it has always been like this.
Or perhaps there was an attempt to fix it that has been reverted.
There was something weird reported with it doing all the tool changes, whether needed or not, I vaguely recall.
Maybe there is something in this list that fits your observation?
