Is it the same ngc file that causes the problem or any ngc file?
If same file does problem occur at same line?

I see three things of interest:
[ 2240.401286] spurious 8259A interrupt: IRQ7.
Which Google led me to:

Then
[ 2240.402076] 15381: ERROR: Unexpected realtime delay: check dmesg for details.[ 2240.402081]
[ 2240.402082] In recent history there were
[ 2240.402084] 3362558, 3362583, 3362557, 3362507, and 3363280
[ 2240.402085] elapsed clocks between calls to the motion controller.
[ 2240.402089] This time, there were 4371371 which is so anomalously
[ 2240.402091] large that it probably signifies a problem with your
[ 2240.402093] realtime configuration. For the rest of this run of
[ 2240.402094] EMC, this message will be suppressed.
Very shortly afterwards, which might or might not be related.
Both were at EMC2 startup, so not the problem.
Then
[ 5599.587087] usb 5-5: new high speed USB device using ehci_hcd and address 2
[ 5599.803675] Initializing USB Mass Storage driver...
[ 5599.805905] scsi2 : SCSI emulation for USB Mass Storage devices
[ 5599.806178] usbcore: registered new driver usb-storage
Which is very odd indeed, unless you plugged a USB drive in (maybe to get the dmesg output?)
