Thanks everyone for the help. I got it working by editing the hal file as follows:

# --- MAX-Z ---
net max-z <= hm2_7i96s.0.inm.00.input-03

# ---setup home / limit switch signals---

net max-z => joint.3.home-sw-in
net z-neg-limit => joint.3.neg-lim-sw-in
net max-z => joint.3.pos-lim-sw-in

yes, now add a HOME_OFFSET to move the axis off the home switch so it does not trigger a fault as it comes out of homing. 1mm should do it.

Thanks, it is working perfectly now. I did damage my gantry because I had the two Y limit pins backwards, but I was planning to upgrade it anyways, so it isn't too big of a deal. Hopefully once I rebuild it out of welded steel square tubes it will be a bit stiffer than the aluminum extrusions I'm using now.
