I did verify that the position values are unpredictable if you link to the raw counts pin.
I looked at the source code, have a working theory of whats going on (it has to do with the fact that the rawcounts pins are bi-directional) and I'm pretty sure this is just an aesthetic issue.
This is also only an issue with cards like the 5I25 and 6I25 that do not reload the FPGA configuration at startup, so the hardware encoder counter is at some random count when starting (where it was last left). It should be easily fixable by clearing the counters on linuxcnc startup
