is there a way to lock y1 y2 before homing , so they can´t move individual and damage the machine in jog mode before homing?

Short answer no, the system expects to be homed before jogging.
I've never had an issue with this requirement. I just power on and home all.

But this is Linuxcnc so anything is possible.

In Axis 2.8.2-11 the UI will generate an error if you try to move joint 1 or 2 before homing.

Cannot jog joint n because joint is synchronized.

To test, set the increment to the smallest and try jogging joint 1 or 2.

Exactly.
PncConf generated config will not allow jogging of tandem axis before homing.

Perhaps there is a bug in 3.1.3.8.

I just tried it with gmoccapy in 2.8.2-11 and I still cannot jog y1 or y2 before homing.

How is the tandem axis set up?
does the machine have separate home switches for both tandem joints?
Upload the hal and ini file here, the new ones.

Tandem joint do not work without sensors, although "immediate homing" might work, i just never tried it.

Are you talking about keyboard jogging, MPG jogging or some other jogging?
