Just in case, I want to clarify if I understood correctly.
To prevent collisions, I cannot use the graphical update manager, I cannot use apt-get, I cannot use "apt upgrade". Only "apt dist-upgrade"?
And did you compile the kernel that you use yourself, or is there some kind of repository with Linux kernels patched for real time?

Thanks!In your case, RTAI version,
To update
Sudo apt update
Sudo apt dist-upgrade
Othervise it will replace the kernel.

I did not compile the kernels, the RTAI version was suggested by Andy, the Preempt-RT version is from a Linux distro used for audio/video editing.
