the hm2_5i25.0.7i76.0.0.enc0.counts pin needs to be connected to halui.spindle-override.counts and you also need to set halui.spindle-override.count-enable to 1.

Mode-3 does it automatically. The "enc0" counter runs in the actual software on the 7i76 rather than on the 5i25, and the counts value is passed back to the 5i25 by the serial link (and from there to HAL via the PCI bus)
You shouldn't need any encoder modules in HAL.
