There is a motive. My 2.8.4 has a jitter in the range of 2000. It also uses the compiled module "curve geometry" (compensation of the position of the X coordinate depending on the position of the Y coordinate). There is no such module for 2.9.

If you have the .comp file then it will also work with 2.9.x once installed, but if you don't have the source file then you may be a bit stuck.
If you have 2000ns jitter then you may be using the RTAI kernel? It is possible to run LinuxCNC 2.9.x with RTAI, but it's been a while since I created an installer package. (they have to be built by hand, as the buildbot currently has no RTAI builders, and it needs modifications to the Makefile)
Having said that, I have a PC that gives 3-digit latency with both RTAI and Preempt-RT. it appears to be entirely random.
