There is meant to be a handshake where
iocontrol.0.tool-prepare goes TRUE, stuff happens, then the stuff sets iocontrol.0.tool-prepared TRUE
You can make it happen immediately:
net prep-loop iocontrol.0.tool-prepare goes => iocontrol.0.tool-prepared
The same is true for iocontrol.0.tool-change and ...tool-changed. That often goes through hal_manualtoolchange.
For a lathe you might want to change immediately on the T command, and not have to issue M6 and G43.

I've been getting more following errors and eventually decreased my max velocity to only 900mm/min, but still got the error sometimes. Since it says that it could be caused by the BASE_PERIOD set to long I did a ctrl-f in my ini and hal files to try and locate it. It wasn't anywhere and I'm sure I had set it to 25000ns in the pncconfig, so I added BASE_PERIOD = 25000 to the EMCMOT section and I think I may have fixed the problem.

What is the maximum theoretical speed of your step generator? This depends both on the base-thread rate (which sets a maximum rate at which steps can be generated) and what are the settings for stepgen max velocity and accel (and how do those compare to the TRAJ and AXIS values?

The drivers say they can run up to 200khz. I think that is 3000mm/min(1200rpm), which tested fine in pncconfig. The motors are rated to run only 900rpm, which is 2250mm/min. I've got 200 steps/rev, 25 microsteps/step, 2.5mm screws. So 2000 microsteps/mm(.0005mm resolution). With the EMCO controls the max feed was 800mm/min, 2250mm/min rapids.
So it looks like maybe I did the math wrong and I might have to change the resolution to .0025mm.

How many steps per second? That's one of the critical limits.
