i would suggest looking towards the pc , for such things as bios settings and or power save modes hard drive power down , stop etc , as emc shows no error messages
alternativey it could be power supply related to the machine , also are limit switches etc sheilded , noise pick up could also cause this .
one check you could do is to disable the spindle motor , and run the program as see if it still stops , if this shows that the program runs then you most likely have noise pickup from the motor running
and need some sheilding on input cables etc .

tracking down intermittent problems can be exausting work ...
