O.K. as John said it sounds like missing steps.
I would first try running the program as an "air cut" above the work to see if the problem still occurs. This should help determine if there is too much load during the cut.
Also try running at a slower speed.
Take a look at adjusting your acceleration rates.

My suspicion would be that your rapid rate is too high and the steppers are stalling for a moment.
You won't see this during manual jogs if the jog speed is less than the maximum axis speeds (set in the [AXIS] or [TRAJ] sections of the INI.

The issue starts somewhere around here:
X5.5121 Y2.8685 Z-0.0277
G00 Z0.1987
X0 Y0
Z0.0509
G01 Z-0.0376 F3.93!!

Thank you very much gentlemen! You lead this NooB down the path of success! It was indeed the speed. I slowed it down and it is no linger losing steps.
