I've done some searching and I'm still a little bit lost.

I am building a lathe with a Mesa 5i25 and a Gecko G540. I know that this particular configuration is not available in PnCCONF Wizard, but I'm curious if one of the available options is a good starting point? I don't mind doing the research and editing to add functionality. I am just hoping that doesn't mean that I have to write an INI and HAL file completely from scratch, because I think that would be a really steep learning curve.

I have already flashed firmware onto the 5i25 and I've looked at a some HAL and INI files that other members have posted here (unfortunately people usually only post their files when something is wrong with them). I appreciate any help I can get!

That is for 7i92, but it is the same as 5i25 concerning the hal and ini files.
Here is a working config with charge pump, uses inches and you have to edit the scale and some other things to suit your machine.

I just updated LinuxCNC and the option for a 5i25 and G540 is now available in PcncConf. I am going to try to get a baseline configuration using PcncConf. I think that will help me wrap my mind around how the HAL and INI files actually work.

My .hal file is attached. I was following a procedure with files that were posted online (maybe the same ones as the link above) and my notes say I ran into three small snags with that:
1) needed to delete "watchdog" lines from hal (else error occured)
2) corrected typo: change control_type to control-type
3) commented out "enable charge pump" line in hal as it was causing a "pin doesn't exist" error

I am poking around the attached HAL and INI files. The G540 generates holding power for both axes but the X axis does not move. Z axis moves as expected.

I tried moving the X axis stepper to the Y axis plug on the G540 and the Y axis worked just fine.

Am I missing something super obvious here? I'm a complete noob, so I won't be surprised if it's an easy fix.

I would first try setting the steplength on all channels to 2500 ns

Plus uncomment all the x axis connections they are all commented out in your hal file
