Bevins if you are using an external safety circuit with a hardware reset button, set the estop mode to indicator only and it should work. 
I have got it going on a controller at home. So I'll try and remember to look for you.
QTplasmac is definitely not the same as axis with estop but it seems to work OK for me.

I did make some progress towards AXIS like behaivor on the estop button. Not sue if Qtplasmac supports it or not.

I upgraded and it worked. IT wasn't the estop. I really don't know what it was. Probably like snow said. upgraded and imported config didn't work.

It is working now. Thanks as always for support here.

So I finally got it back up and working kind of. The X axis is vibrating crazy like. Mechanically it seems to be sound. Power off it moves smoothly. 
I upgraded the computer and copied the config folder and got it updated. Thats when it started to do this. Is there something that could be causing this in the hal file?

I am at a loss on this one. This is the gantry axis. Both motors are doing it.

Check the PID values, P should be 1000 for a normal servo period of 1ms, FF0 should be 1, the rest 0.
Granted that is for a step/dir system and Mesa boards.
Also, sometimes a line containing "maxerror" causes that, so try omitting that line for the offending joints. Do not delete the lines, i am sure PCW told us it can be useful, so i never delete it, just in case.

what about previous error? Comment that also?

Depends on how old the installation is, i am sure i had to do that for a while, but not lately for sure.
Make a video, might be able to tell from the sound.
