I think I may have figured out the issue with my charge pump/watchdog. The G540 specifies that the signal must be >10khz, but according to
wiki.linuxcnc.org/cgi-bin/wiki.pl?About_Charge_Pumps
my charge pump will only be 500Hz since pncconf added it to my servo thread. When I get a chance to test I will create a new thread with a period of 50,000 nanoseconds which should produce the proper 10khHz signal.

With Mesa hardware, you set the G540 charge pump frequency with the
chargepump stepgen velocity command so no new thread is needed.

I got my last two problems fixed thanks to the direction given here. Mentioning using a stepgen for the charge pump led me to
this thread
, which has all of the information I needed to get the issue solved. Thanks!
